Will the mod use the default save files of Undertale or will it create its own set, or will there be an option for choosing that?

Undertale Plus

It has it's own folder directory called "UNDERTALEPLUS" in Local. Your vanilla Undertale saves won't carry over unless you manually do so and they won't be affected by anything you do in the game.
