rapids-singlecell 0.15.0 is out now: GPU kernels ship precompiled — no more runtime CUDA compilation. C++ harmony via nanobind, Harmony2 anti-overintegration, contrast-based edistance with split_by stratification, CUDA 12 & 13 wheels, Python 3.14. scverse.org/blog/2026-rs...

Two inspiring days in Berlin just wrapped up with our scverse hackathon on single-cell and spatial proteomics and it’s hard not to feel energized by what this community can do together.

What stood out most was how naturally these efforts connect back to the broader vision of scverse: building a unified, extensible ecosystem for all things single-cell A big thank you to our sponsors who made this possible: 10x Genomics, Biohub, Proteintech, Lamin, and Pfizer.

We’ll be sharing a detailed blog post in the coming days with everything that was built, discussed, and what comes next. Stay tuned 🚀

Across the hackathon, teams worked on: • data analysis workflows for single-cell and spatial proteomics • shaping best practices and documentation for the field • expanding core data structures to better support proteomics needs

• strengthening connections with the R ecosystem and existing tools there • integrating single-cell proteomics, spatial proteomics, and spatial transcriptomics • tackling metadata standards and interoperability challenges

As part of the scverse Proteomics Consortium, a community-driven effort that lives under scverse and shares its open, interoperable, and collaborative mission, we brought together researchers, developers, and domain experts to push forward what multimodal single-cell biology can look like.

We wrapped up an inspiring week with a visit to NVIDIA headquarters right after the scverse conference. Huge thanks to the NVIDIA Healthcare team and @severin7.bsky.social for hosting us and for the great discussions on scaling single-cell analysis and accelerating open science ⚡️

Full house for our Bi[o]hub workshop on Day 3! Communities aren’t just built, they are co-created. Together, we’re shaping an open, connected world of all-things-single-cell research, where sharing tools and ideas drives discovery.

We just released scanpy 1.12rc1 (scanpy.readthedocs.io/en/latest/re...) Highlights: - Dask support in `sc.get.aggregate` for pseudobatching + `highly_variable_genes(flavor='seurat_v3')` - More functions allow specifying `layers` and `obsm` - Turn off quirky behavior (new defaults for scanpy 2.0)

scanpy.readthedocs.ioRelease notesVersion 1.12: 1.12.0rc1 2025-11-10: Breaking changes: Adopt the Scientific Python deprecation schedule: remove Python ≤3.11 support and officially add Python 3.13 and 3.14 support, require anndata≥...

We will have our next community meeting on Tuesday, 2025-11-11 at 11:00 CST! Eric Armingol will be presenting on scCellFie! More information and Zoom registration link in 🧵

scCellFie is a computational framework that infers metabolic activities from both single-cell and spatial transcriptomic data, enabling large-scale, interpretable analyses across cell atlases.
