Trying to figure out if I should spend the remaining 30 minutes break to do more wisp stuff or finish assembling some more gnomes. Love the phone+tail scale+cheap Bluetooth keyboard combo.

Waiting for the last shift of the night-morning to start. Seagulls are really going wild today, I can hear them from all the way up here. #nyc

I’m very excited to share the first big project from my PhD (my first proper-first, yay!) where we use cryoET and a fun new flavour of CLEM to study the re-organisation of photosynthetic machinery of cyanobacteria growing beyond the red limit of light. doi.org/10.64898/202...

Speaking of, man I'm really liking #wisp syntax for running #guile. Playing around with writing a throwaway fasta parser, writing out functions in wisp and mixing in #scheme for data feels pretty intuitive to me.

#guile 3.0.11 on Ubuntu LTS has built in wisp mode. Setting wisp alias for: 'guile --language=wisp -x .w' Lets me play around with wisp in the repl and also execute standalone scripts at the same time. The script shebang header needs to be: #!/usr/bin/env -S guile --language=wisp -s !#

I'm taking the day off and watching Lord of the Rings. I had the first Korean translation of the books. This was before fantasy literature exploded in Korea so I had to really search for them as a kid. Wish I still had them. Memories are usually the first thing poverty takes away from you.

Following up on the last round of #bioinformatics #microbiology question, I kludged up a clustering script in #Julialang with AF-informed scoring metric and tested it out on ~3k #archaeal plasmids from a recent collab. Not good enough yet, but could be promising.

Interesting points. So they're certain existing phages are at least binding and injecting properly? Last work I did on phage host range narrowed engineering targets down to tail fiber and portal genes - and they could be variable even among strains.

Alex Crits-Christoph@acritschristoph.bsky.social

1. This was to treat a persistent E. coli infection. 2. Note just the phage RBP was designed, not a genome. 3. The question would be if the designed phage infects the target strain better than preexisting phages. Skeptical, but they write: "the bacteria had resisted ... all the available phages."

Sounds very cool! But, Opisthokonta sister to Archaeplastida is a bit surprising 🤔Also Amoebozoa omitted totally, which contradicts my (maybe wrong) impression that every other giant virus infects Acanthamoeba 🙄

Does anyone in #bioinformatics #microbiology know if there's a method to score and cluster ANI values while also taking into account the aligned fraction between the members? I'm trying to see if there's a coarse comparison method for a larger dataset that works with existing ANI tools.

There's a local 24 hour gas station I get my coffee from (no other real option at 4am in the morning!). They have an ongoing $4 chicken sandwich and drinks combo that I can't help but stare at in equal parts fascination and horror... So enticing, but I've seen some things before.

When I was an undergrad, our physics prof made sure to show the dancing baby gif during her lecture (I think she had to leave powerpoint to fire up a web browser), so we all could get to see it. Imagine ~200 Harvard undergrads raptly watching a gif. Now you can, too! Thanks @archive.org

You know, one would think lowlife scammers like Elizabeth Holmes would first need to make some sort of moral amends for her actions before getting a staged, nationally profiled, money making movie run like this one. Rules truly are different for certain kinds of people in our society.

Good grief, best option to sell an old #Thinkpad in #nyc, a city of 9 million people, seems to be the facebook marketplace of all places. Truly we have fallen.

Are we really surprised? Also, I've been seeing a lot of academic labs with new Claude science subscriptions/gifts. Something to think about. 🧪

Four days ago, a scientist was surprised by the news that Anthropic discovered new virus genes for making DNA. He says he’s been studying them for years—and feeding his data to Anthropic’s AI as part of his own research. Coincidence? Here’s my story. nyti.ms/3VSWayc

Yeesh, is the upcoming noreaster storm going to be that bad for #nyc? Just got a message starting with "For you and your family's safety, now is the last chance...." I need to go grocery shopping after work this morning lol.

Got the full autumn experience last night, hanging out with old buddies & cheap beer at a makeshift rooftop theater. Sunset boulevard on 35mm celluloid is an interesting experience considering the venue lol. Not sure how they managed to swing that one.

I gotta tell ya. Just adding two frozen dumplings into an instant cup ramyun really changes the QoL feel of the whole thing.

We are often asked whether pangenomes are worth the hassle. The files can be large and methods to explore them are much more challenging than linear references. Earlier this week, we preprinted a clear example of how and why pan-genome graphs are so important for trait discovery.
