Even funnier and even better for the video, I realized that the second unrelated bug actually makes this bug trigger before the player even finishes the first route, even though they can't see the effects until they unlock Chapter Select. Before ANY credits roll, the save file is "tainted" forever.

So, in an MBE data file, the table rows must (MUST!) start on a byte divisible by 8, meaning the last digit of the position in hexadecimal must be 0 or 8. The script was properly handling padding to read the table rows properly. However....this rule also applies to the tables themselves.

tomorrow I'll clean it up, make sure it works on every file and repacks correctly, then I will descend upon the modders on reddit like an angel from on high.

It was not checking the padding for the tables. It turns out, thanks to data types and powers of 2, for 99% of the data files, this did not matter. For about 1% it very much did.
