Scotty can also be used to perform a PDB-wide analysis of lattice coincidences. The results demonstrate that lattice-level analysis provides a valuable perspective on macromolecular self-association. #Nonisomorphism #PDBAnnotation #Oligomerization doi.org/10.1107/S205...

Fantastic, congratulations!

I'm thrilled to share that I've received a Career Development Award from the Wellcome Trust to support my laboratory @biologyatyork.bsky.social over the next eight years. Very excited for this next phase of my research journey, and looking forward to lots of twists and turns along the way! 🧬

I’ve interacted with Karissa (@sanbonmatsu.bsky.social) at Phenix workshops, and it’s great to see this recognition!

Jeremy Berg@jeremymberg.bsky.social

I was pleased to see materials about molecular dynamics calculation on the ribosome lead by Karissa Sanbonmatsu. I interacted with Karissa when I was at NIGMS and was concerned that her work would be censored for non-scientific reasons, but it was prominently featured. 3/3

1/ We're excited to announce that @rs-station.bsky.social is joining the Open Molecular Software Foundation @omsf.io!

My favourite announcement was: “This train has been cancelled due to a late change in the schedule”.

Basil Greber@bjgreber.bsky.social

How about an honest train station announcement: “We are sorry for any inconvenience caused by the disruption to your journey, but we will absolutely not increase our efforts to hire more drivers, repair our trains, or maintain the tracks!”

Congratulations!

Yes, there are several related contaminant lists that are mostly aimed at crystallography. The original is ContaMiner (strube.cbrc.kaust.edu.sa/contaminer/c...) and there are lists underlying SIMBAD in CCP4 and, recently, phasertng.changeling (Phenix, soon CCP4). A list for cryoEM would be great!

Is there a good #contaminant checklist? Just had to tell a researcher that the sample they have been working on and I ran over the SEC-MALS for them, probably is the infamous ArnA his-tag purification contaminant from E. coli (100% Mw and ext. coeff. match). journals.iucr.org/d/issues/202...

So, OpenAI, whose entire business model relies on some overhyped dudebros using vast amounts of stolen data and stolen labour, is releasing a specialised GPT for the life sciences. And naming it, apparently without any sense of irony or self-awareness. Rosalind.

We're a big step closer to automated determination of protein structures. The key? Having AlphaFold listen to experimental data. Great work, led by @alisiafadini.bsky.social and @minhuanli.bsky.social in an inspiring collaboration with @moalquraishi.bsky.social and @randyjread.bsky.social.

ROCKET 🚀 inference-time optimization of AlphaFold to fit structural data is published! rdcu.be/fa9YH Since our preprint, we’ve pushed it to regimes where other methods break: low resolution, weak signal, real experimental edge cases. Here’s what we learned: 1/15

ROCKET came out on Nature Methods today. It takes a tremendous amount of effort to translate a research concept into a practical tool—one that researchers can seamlessly drop into their existing pipelines. We learned a lot along the path and will carry that spirit forward.

Starting from an #AlphaFold-Multimer prediction, we used #ROCKET to build a model of ZPD, a homopolymeric zona pellucida (#ZP) protein, into an initial #cryo-EM map at only ~9 Å resolution. A subsequently obtained 4.6 Å map highlighted how superior the ROCKET model was over the initial prediction:

Both MRC and BBSRC responsive modes now withdrawn until further notice. Existing applications unlikely to succeed (late 2025 round expecting 1-5% success rate). Listen, I get that UKRI wants to pivot. But killing both at once is devastating. Let's hope at least one opens by summer... #AcademicSky

Finally comms from UKRI - on a Sunday evening. No mention of the hundreds of ECRs who will see their careers ended by these decisions and notably no explanation for MRC retrospectively applying cuts and wasting all the work that went into writing, reviewing and scoring applications - £millions

Today, we're sharing an open letter from our Chief Executive, Professor Sir Ian Chapman, outlining changes to UKRI investment approach, and addressing concerns about research funding and the financial position of STFC. Read his letter here: www.ukri.org/news/open-le...
