Maybe youโ€™ve noticed a few blue guys hanging around in the far-red condition - we thought this was quite unusual. To see if these wl-PBS are present in truly far-red acclimated cells, we developed โ€œhyperspectral CLEMโ€, which provides single-cell spectra of the very cells we image with cryoET.

Itโ€™s starting to look like phycobilisomes are much more than just an antenna! They seem to organise cyanobacterial membranes from the nanometer to micrometer scale, and are critical for regulation in dynamic light environments, such as the shallow marine niches where we find these creatures.

The STA structures show that the geometry of the supercomplex is different in FRL (red) than in WL (blue)-- or any other structure for that matter. This positions the PBS directly over the most efficient energy transfer path in PSII, explaining why far-red photosynthesis is so remarkably efficient.

Because we can see individual protein complexes with cryoET, we were able to see a very small population of PBS that were not forming rows as we would expect: turns out they are part of a different complex altogether: in FRL, we find a unique PBS-PSI supercomplex.

This so-called Far-Red Light Photoacclimation (FaRLiP) allows these cyanobacteria to live where no others can: in visible light depleted environments like microbial mats, ancient stromatolites (pictured), in soil and under canopies.

We put these cyanobacteria under the magnifying glass to see how they completely re-organise their photosynthetic machinery to maintain efficient photosynthesis in far-red light. With cryoET and subtomogram averaging, we show how the antenna-photosystem complex is remodelled at the molecular level.

Almost all photosynthetic light is supported by visible light - in fact we long thought there was a strict โ€œred-limitโ€ for photosynthesis. A few special chlorophylls exist that allow only rare cyanobacteria to do photosynthesis with the lower energy part of the spectrum.

Oxygen gradients reshape cross-feeding through emergent spatial organization of gut commensal bacteria www.biorxiv.org/content/10.6... Use of isotope labels and cryo-CLEM-FIB-SIMS to study microbial communities by Hannah Ochner. Collaboration with @kiranrpatil.bsky.social @jmghigolab.bsky.social

biorxiv.orgOxygen gradients reshape cross-feeding through emergent spatial organization of gut commensal bacteriaMicrobial interactions unfold within environments structured by physical transport and chemical gradients. Yet most mechanistic studies rely on well-mixed systems that mask the reciprocal influences of environmental heterogeneity on metabolism and ecology. Here, we investigate how the physical environment modulates the interaction between the gut commensal Bacteroides thetaiotaomicron and Escherichia coli . In anoxic liquid culture, cell-resolved isotope imaging and genetic perturbations reveal exploitative cross-feeding, where E. coli consumes diffusible sugars released by B . thetaiotaomicron during starch degradation. When exposed to intestinal-like oxygen gradients in microfluidics, the interaction is restructured by spatial organization. The species self-organize into complementary niches: E. coli locally depletes sugars and oxygen, thereby expanding the anoxic niche required by B. thetaiotaomicron . A reactive transport model confirms that this organization arises from coupled feedback between physical transport and metabolic reaction rates. Together, our results reveal how physical structure and chemical gradients convert an exploitative cross-feeding interaction into a dynamic niche-construction process that generates emergent spatial organization and stabilizes coexistence. ### Competing Interest Statement The authors have declared no competing interest.
