Hello! 👋 Most of you are friends from Twitter/X already, but for those new connections, a brief intro: I'm a #massspectrometry #proteomic scientist 👩‍🔬, and CTO/co-founder of a #DrugDiscovery company working on targeting transcription factors called Talus Bio. 1/

How do you set cutoffs for differential abundance in proteomics? FDR adjustment helps address multiple testing, yet some studies use nominal p-values + fold-change cutoffs. What role should study goals, statistical power, and validation play? #Proteomics #USHUPO

While conferences are great, I really enjoy convening the Skyline small molecule course because a big group of us (~50) get to dive deep into analysing small molecule data in Skyline. We've been lucky enough to have some great lecturers/instructors this year, covering lipidomics to ion mobility.

I live under a rock, or maybe just don't know anything (call me Jon Snow)... but I just heard about a very deserving pioneer and pillar of our field (and a genuinely good human) getting a fancy award. So BIG congrats, John @jyates.bsky.social! www.gairdner.org/winner/john-...

So apparently Ben @proteomicsnews.bsky.social went off to London to some International Single Cell Mass Spec (iSCMS) conference and did a special LIVE! episode of #THEProteomicsShow, with co-host Melanie Bailey. They talked to Ed Emmott @edemmott.bsky.social about single cells I assume (and more!).

#OSS maintainers, how do you deal with inbound PRs on packages you maintain these days? In the past, I'd review them and then folks would make requested changes. However, these days its often easier and faster just to have an agent make the fixes and update the PR. Thoughts?

As part of my overhaul of Sage's automated testing infrastructure I put together a dashboard that aggregates the anonymized telemetry reports Sage collections - great timing, because Sage just hit 1,000,000 logged searches globally. sage.lazear.org/usage

Have you ever wanted to run a proteomics search engine directly in your browser? No, I haven't either... But now you can! All of your data stays on your local computer, and you can run Sage (with some experimental features 😀) through a nice UI without installing anything. sage.lazear.org/search/

(7/8) I asked Alex, our CEO, for his favorite new molecules and their targets, and each one I tried worked, whether the model had seen the target before or not, including disordered targets like transcription factors that have never been reachable this way.

(6/8) One of my favorite feelings in science is when an experiment works and you realize you are the first person in the world to have seen it. An early Ptarmigan model gave me exactly that.

(5/8) Everything works on well-behaved, structured targets with clear pockets, and everything beyond that is the frontier. I remember thinking that we can measure these targets, so surely there must be a better way to model them. Ptarmigan was born on the plane ride home.

It's Ptarmigan Ptime!! Structure-agnostic small molecule screening. Try your floppiest, most disordered proteins!! 🍝 🧬 💻

We released Ptarmigan-1 last week, our structure-free AI model for proteome-wide drug discovery. The model reaches all proteins, including the 40% that have no fixed structure, and can run 3.4 billion compounds against every human protein in a day. 🐦 Try Ptarmigan-1 for free: ptarmigan.app 🧵 (1/8)
