Today I am sharing a new preprint and accompanying blog post. Hundreds of published papers include impossible western blots showing protein expression in cell lines that have deleted or mutated genes. These clumsy mistakes are widespread and repeated by LLMs.

This is an inadequate response from @springernature.com IMHO. This blatantly fraudulent "research" on Alzheimer's Disease(!!!!) has received a mere correction. There is no explanation for the similarity to the other 11 articles either. link.springer.com/article/10.1... No response

Many important bacterial non-coding RNAs and structural elements remain undiscovered. To help, David Li, Garyk Brixi, Michael Fischbach, @brianhie.bsky.social & team introduce Minerva, which uses a genome language model to predict RNA base pairing, repeats, & other interactions from sequence alone.

One of the (well, >1) problems in the lncRNA field is that some of the lncRNAs are not real genes, i.e., do not represent a standalone locus that produces independent transcripts. Some cases are more 🤔 than others, e.g. lncDACH that Matt Bennet from Andy Baker's lab took a deep dive into. 🧵

3. Add a bunch of other features, test on similarly highly curated data (at least similar sequences were removed). Report the amazing accuracy of your new method, which is guaranteed to suck on real transcriptome data:

1/8 Systematic reviews and meta-analyses are at the top of the evidence hierarchy. They influence clinical practice, policy and future research. So I was surprised to find a series of 12 reviews with remarkably similar PRISMA literature-search figures.

Major spliceosomal RNA secondary structures, interactions (PDB), evolutionary conservation (PhyloP & Rfam SEEDs), and disease associations (D’Souza et al 2026). All in one monstrously busy plot. 😁

Well I like it! For the human spliceosomal RNA fans -- secondary structures & interactions mined from PDB & indicated by arcs between snRNA nucleotides which are plotted around the circle. Evolutionary conservation is from Rfam seed alignments and phyloP scores.

One surprise was population variation. SNP density was generally a poor indicator of function — and some highly conserved short ncRNAs had exceptionally high SNP densities. That observation has opened up a new lines of work for us.

Overall: no single genomic feature defines a gene. But transcription AND evolutionary conservation remain remarkably powerful indicators, and the contrast between coding genes, short ncRNAs and lncRNAs shows how uneven our confidence in genome annotation still is.

Protein-coding genes showed the strongest overall functional signatures, followed by short ncRNAs. Long ncRNAs were much less distinct from genomic background across many features — consistent with a more heterogeneous class &/or overly optimistic annotations.

Some results were less expected. Histone marks such as H3K79me1/2 and H3K9ac were informative, while DNA methylation and chromatin accessibility added relatively little. RNA structural signals were strongest for short ncRNAs.

The clearest result: *transcription* and *evolutionary conservation* were by far the strongest genomic signals of gene function. Across coding and non-coding genes, these consistently separated annotated genes from matched genomic background.

🎯 Goodhart’s law: if you make a list of variants the target, people will get really good at calling those variants. But those variants are not a genome! As a result, we’ve been stuck trying to read genomes under the lamppost of short reads [4/15]
