Iโ€™m very excited to share the first big project from my PhD (my first proper-first, yay!) where we use cryoET and a fun new flavour of CLEM to study the re-organisation of photosynthetic machinery of cyanobacteria growing beyond the red limit of light. doi.org/10.64898/202...

CryoET reveals molecular organization inside cells, but annotation limits analysis at scale. SABER (Segment Anything Based Electron Recognition) pairs a foundation video model with sparse labels to segment 3D cellular structures, cutting annotation time by 10x. chanzuckerberg.github.io/saber/

Subtomogram averages of the PP7 virus-like particles reached 3.4โ€“3.6 ร… in all three conditions, close to the Nyquist limit of the tilt series. Going back to the super-resolution movies (0.8 ร…/px), the near-focus LPP data reached 2.9 ร… ๐ŸŽฏ

Why a phase plate? Biological samples are weak-phase objects, so in-focus images show almost no contrast. Defocus helps, but at the cost of high-resolution information. The xLPP shifts the phase of the unscattered beam by 90ยฐ instead. Left: no LPP, 2โ€“3 ยตm defocus. Right: xLPP, 0.5โ€“1.5 ยตm ๐Ÿ”ด

Claude Code is pretty good at writing ChimeraX plugins! This one is almost entirely good context and some prompting: github.com/uermel/chime... Most likely older plugins could be ported over that way relatively easily.

copick works across storage backends: local filesystems, HPC, S3/cloud, or directly from the cryoET Data Portal. Plugins for @chimerax.ucsf.edu and @napari.org handle all the details, so multiple users can annotate the same data simultaneously. No overwriting, no headaches, easy import/export.

copick includes an MCP-server and batch curation tools: describe your curation pipeline in plain language, let an AI agent compose a curation pipeline for you. No coding required.
