1. CRISPR came from basic research on bacteria. 2. Optogenetics started with a discovery in algae. 3. The GFP protein comes from jellyfish. The biggest breakthroughs all trace to scientists following their curiosity, and this is one huge reason why we must keep funding basic research!

Can you tell how an antibiotic kills bacteria just by watching them under a regular microscope — without any dyes ? Yes, it turns out, at least if you are a deep neural net.

Amandine is looking for a postdoc position. Get her if you can!!!

Happy to share the core work of my PhD! Our CRISPRi screens revealed key genes for E. coli survival in a gut environment shaped by diet and inflammation. Many thanks to my co-supervisors @dbikard.bsky.social and @nathalierolhion.bsky.social, and to all co-authors! Details in David's thread👇

Because the screen reports what the bacterium needs, it also reads the environment: from a faeces sample we can infer which diet the mouse received, or whether the gut was inflamed. E. coli can be used as a sentinel cell to probe the gut.

We then compared 3 strains in the same gut: MG1655, the uropathogenic CFT073 and the adherent-invasive LF82 isolated from a Crohn's disease patient. Their genetic requirements differ substantially, in motility, stress responses and respiration.

In a DSS colitis model, LF82 colonizes the small intestine better than in a healthy gut, and guides targeting the Gally prophage show that this mobile element contributes to its fitness there.

Diet has a large effect. 700 genes are essential and 72 deleterious in at least one condition. Several point to cross-feeding, with E. coli using compounds released by the other members of the community.

Some genes are deleterious in the gut: silencing them improves fitness. Among them maltose transporters and regulators such as hns and rho, which suggests MG1655 might have evolved too long in the lab and forgotten how to properly adjust its gene expression for growth in vivo.

We ran the screens in mice carrying a defined 12-member community (OligoMM12) and receiving 3 purified diets. Knowing the diets, the strains present and their genomes, together with systematic E. coli gene knockdowns, makes the results highly interpretable.

Some of the smallest 😎 viruses on Earth are all around us. Three or four genes 😍 each, in nearly every environment. We keep finding thousands by sequencing, yet don't know who they infect, can't easily isolate them, or even how the few we have infect a cell. Our new preprint takes this on 🧵👇

Ten years ago Tami, Roy, and I released a movie we made of antibiotic resistance evolving in real time. I thought maybe a couple thousand people tops would see it. I couldn't have imagined it would be seen millions of times, and be taught from middle school through the graduate level worldwide
